Want I think of it, that the video games are in reverse chronological order, with the variations of Pokemon slowly dieing off, becoming extinct if you will, or that the regions were cut off from communications, leading to how the people of Kanto only believing in 149 Pokemon, excluding Mew and Mewtwo, because of the five or six people who know of Mew and Mewtwo didn't make the information public.

Then most likely is that the regions are somehow disconnected from each other, because of the people of Kanto not knowing of the 600+ more Pokemon that have been discovered, or that Kanto is the only disconnected region, due to how all the other regions have previous gen Pokemon while Kanto being the first have no new additions. In the end, it is just plain confusing how the Pokemon timeline works.
